The information provided by your server to webtrees is probably not quite right. Perhaps the server is using HTTPS, but is telling webtrees that it is using HTTP - so that webtrees then tries to redirect from HTTP to HTTPS.
If you have access to your database (via PhpMyAdmin, etc.), it may help to delete the entries for "SERVER_URL" and "LOGIN_URL" from the wt_site_setting table.

As a result, the session (login) cookie is being set for the wrong domain.

1- What is the URL of your website?
2- Do you have access to the MySQL database using phpMyAdmin?
3- If yes, did you remove the row LOGIN_URL in the webtrees table named wt_site_setting ?

No, I still cant log on. https is still available but the site has defaulted back to http

I have also copied my custom theme over and the site seems to be displaying correctly, however I am not able to access the admin area. Any ideas?

It might help if we could elaborate on "couldn't".
If I was investigating this on my own server, the first thing I would look at is the HTTP headers (tip: use the firebug plugin for firefox). Perhaps compare them witht the headers you see when you log in to the demo server.

You said you couldn't log in. I wouldn't expect you to be able to access the admin area without logging in.
